Is there way to play pen and paper D&D online?  Maybe a website that hosts games played in chat windows, or via some kind of game client or something like that?

Any chat program is sufficient, and there are those devoted to the subject. For me, chat will never quite convey the experience I get from DMing for people in person. Still, this one shows promise as far as such programs go. http://dev.jessewarden.com/flex/dndtools/

You can also play-by-post. Its a bit slower than chat/IRC/instant messaging, etc., but it allows you to keep a game going with people that live in different parts of the world or work different times.

I've been in an Eberron pbp (play-by-post) game for over a year now.  And I'm also in another Eberron pbp, Star Wars (KOTOR setting), and a couple homebrew pbp games.

Its a bit tucked away, but there's a few core RPers and DMs there with quite a few new players and DMs joining.

If you like virtual tabletops, check out FantasyGrounds. It has a nice application where the DM can make maps and stores char sheets, etc. I think its around 19$ for the user version and 29$ for DM version.

Check out www.fantasygrounds.com for a cool online play tool. I've run several online games with it, and it's a very handy program to use, with all the current OGL rules built in for easy access, a dice roller with nice animation, and an easy to use chat wndow, along with the means to craft all kinds of cool visuals and maps that can be shared by the players. Highly reccommended.

I have to agree that fantasygrounds.com is really nice. It has all the stuff that you would want to use. But I have to agree that you just can't get the same feeling of playing with all your friends right there that you would get from playing online. There is also the fact that in the games that are online (video games that is) you can't do all the things that you could think of like in the pen&paper game.
