CCP has posted a guide to patching EVE Online for the Apocrypha expansion, which may show unusual behavior because of a new patching mechanic. Due to the new patching mechanic, build numbers and patching functionality may show previously unexpected build numbers and behaviour. This means there will be one large patch and additional patches, however, you may need to download more than one patch to get to the final build in order to connect to Tranquility. If this happens, don't panic. It is expected behaviour. Patching from the old Classic client will claim to download a patch and install it. An installer will start and you have to accept the EULA before patching commences. The install will happen on a plain background which is not displaying any patch notes. This is expected behaviour. Patching is now available for Windows. The patch for the Mac client will be available shortly after 12.00 Read more here.

I think virtually everyone with the classic client is screwed, I think if you either have or download and install the premium graphics version from the EVE site (or upgrade the classic to premium) and then the two files listed at the following address suppsedly you will be ok. http://www.eveonline.com/ingameboard.asp?a=topic&threadID=1018673

I ran into the issue of the patcher not working on my desktop that had the classic client installed on it. My laptop uses the premium client and the patch went smoothly. Guess I'll be deleting the classic and re-installing the premium on the desktop this weekend.
