I don't know if anyone else has done this, but I went into Gamestop and they pre-ordered me the Standard game when I wanted the CE. Has anyone had any experience trying to change a pre-order? Can can it be done online or over the phone?

You can probably just walk in and get them to do it.  That is if you don't get the dickweed min-wage unhappy employee.  The $5 really just goes into reserving you a copy.  They gotta make sure they have one for you.  Since it was delayed so much changing it shouldn't have any impact on how many copies gamestop orders.

Be prepared to have them say they are sold out.  The US only received 60K copies of the CE version and a lot of places sold out the first day it was available.

In order to change an order, we need you to come into the store physically. Yes, it sometimes happens that we mess up an order, we are only human. What you need to do is come into the store, because you will have to sign an authorization slip. The idea of the slip is in case you claim that you didn't authorize this, there's no room for error.

It sucks, it was a mistake, but mistakes happen. They will happily change your order, and no, they won't be sold out. Allocations wont be out until the last month before the game comes out, so up until that point, game stop will allow them to keep ordering. After that point, the distributor can't promise more stock, and therefore gamestop will stop orders, to try their best to make sure everyone gets their copy on day one, instead of having to wait.

If you think in a less narrow-minded perspective than "They're out to get me" it makes sense. However, if you just want to whine, read above my post.

Actually Gamestop can't keep taking orders as Mythic will only sell 60K copies of the CE in NA and 55K in Europe that is according to Mark Jacobs the President of EA Mythic.  Once they are gone they are gone.
